Server cache problem - phantom files

I've had a lot of issues with the past two versions of Dreamweaver not updating files properly, so that could be your issue. What you can try is to update the file in Dreamweaver, then manually synchronize the files with the server and see if anything you were working on comes up in the sync list.

That's a good point. After I was manually saving the file in notepad, the next time I tried to upload it in Dreamweaver I did get overwrite messages. The time stamps were just way off at times.

We're about to upgrade to CS3 though, so I'm hoping that'll fix it. This is Dreamweaver 8 I think.
