I use Acronis True Image 9 to back up some stuff to an external hard drive regularly. It allows for incremental updates to the backup so only the changes are written to the original backup. There is a password option in it to include in the backups it creates, so that they cannot be restored without the password in the event of theft of the external drive.

I think there are more sophisticated programs which also enable data encryption of backups but I am not aware of which ones.

I use DriveCrypt, it's got 256bit AES encryption, it's on the fly and it works! (not tried it on the Vista partition yet, but OK in XP)
